No, and no tool legitimately can — Instagram does not expose publishing for personal accounts. Anything claiming otherwise is automating a browser session, which risks your account.

Will the music get muted or flagged?

You are uploading your own recordings as the video's audio track, which is the intended use. Rights issues only arise if you upload music you don't control.
